Tools: Update flatmap_diagnostic.py to Use Source and Destination Completeness for Path Rendering

As flatmap-maker now determines NODE_TYPE_BY_PHENOTYPE by checking the completeness of source and destination entries, the flatmap_diagnostic.py script also needs to be updated accordingly.
