Inconsistent naming convention of analysis outputs (basename of metafile)

Naming outputs according to the basename of the meta_file works well for cryosparc metadata files but not for relion (they are usually called relion or run_data etc...).
I think using job_types[i] where i is the index of the metadata file (or another similar approach) would increase interoperability.

I recently changed a few plotting functions such that the output filename is now _.png. I'll continue to change these plotting functions as I'm going through the code
