Currently all layers are baselayers and therefore it is not possible to have layers on top of each other.

I think that this will be done in the way that some protocols will only be able to provide baselayer and others can only be used as overlays e.g.
WMS - overlay WFS - overlay ArcGISRest - overlay ArcGISCache - baselayer WMTS - baselayer
This is a simpler approach as otherwise the user has to understand which kind of layers can be used as overlays and which cannot.
In the future if the requirement emerges we can figure out some more complex way to do this.
