The program gets this far:

Running CPU variant.

Detected 8 CPU cores
Automatically set 8 OpenMP threads.
The final alignment will be printed out to STDOUT
Loading sequence file: Flallnodupes.fasta...done!
Performing alignment...
Posterior with OpenMP using 8 threads...

and then quits within 3 seconds without generating an STDOUT file.

fwiw I run mafft on this computer regularly without issue.

Hello,
QuickProbs by default prints the result to the standard output rather than saving it to a file. In order to save result to a file, please use -o <filename> option or redirect the standard output (all messages are printed on the standard error stream, thus they won't be present in the file).

Thanks, it is still not giving me output. I tested out FAMSA as well (just to see if it was a rapid sequence aligner issue or a problem with the number of sequences I'm using) and that worked fine.
