Informations about simulate tool

Hello Mark,

Thanks for these tools! I'm currently trying to do some data augmentation of one dataset that I have using your simulate tools. However, I had some troubles finding the good file formats to use for each input. It would be good to add a set of examples or a file description to use this tool! Furthermore, what is the exact method behind simulate? It could be good to have a complete manual for it too! Thanks for your help!

Update : I was able to get the program to run without crashing. However, the results I'm getting are all "1", so monomorphic sites everywhere. Is it supposed to work or it's still under development?
