I have a minimal repro case (one specific read) that seems to cause a segmentation fault in MosaikAlign. I dont know if Mosaik is still being maintained, but I attached the FASTQs, reference DB fasta I was using and a simple script to repro the problem. I have a core dump from mosaik I can provide, but this is ~200mb so i didnt try to post it here.

I actually narrowed this down further. I can repro this using a reference DB with only one sequence, and a FASTQ with only 1 read. Files and example script attached.
