This PR updates the names of all tools that have been updated to the new standard. This includes:
polus-prefix and the-pluginsuffix from all folder names.polus-pluginstopolus-images.-pluginsuffix to having the-toolsuffix.This PR is blocked by this PR. Also, the number of tools that fail pre-commit checks has gone up to 20. These will be fixed later.
