Introduction to Using HiPerGator/Unix Machines

This is a general introduction for using the University of Florida's HiPerGator Computing Cluster/Unix Machines. There are folders for each step, listed below. I tried to include practice files where possible (starting with #2. Copying, Editing, and Moving Files). Each step contains a markdown file (ends in .md)- use this to guide your progress as you work through. This is a work in progress- don't hesitate to reach out (jessiepelosi@ufl.edu) with any questions, conerns, or comments!

0. Your Computer

Objectives:

  • Download and work with a plain text editor
  • Access the command line on your machine
  • Move files between your computer and the computing cluster

1. Logging In and Moving Around

Objectives:

  • Log in to the computing cluster on the command line
  • Become comfortable moving around and navigating between directories on the computing cluster
  • Familiarize yourself with commands: ls, cd, mkdir, pwd

2. Copying, Editing, and Moving Files

Objectives:

  • Access and edit files with nano
  • Become comfortable with editing, copying, and moving files on the command line
  • Familiarize yourself with commands: cp, mv, head, tail, less, wc

3. Big Edits

Objectives:

  • Use basic regular expressions in search and replace commands in a plain text editor and on the command line
  • Familiarize yourself with commands: grep, awk, sed

4. SLURM Jobs

Objectives:

  • Load and use software packages (modules) on the cluster
  • Assess and adjust job resources
  • Write a SLURM script and submit it to the scheduler
  • Check job progress and cancel jobs
